It's the simplest thing ever, but every time I have to set up camp on a new machine, I feel naked until I get my Pad of Notes going.

My personal fave for keeping my notes in order is GTD Tiddlywiki. It's written in javascript, so it will work in most browsers, and portable, too. I like it mostly cause you can do the spontaneous linking thing: link

just wanted to re-iterate that I'm a total Tiddly convert now. I recommend them for anyone who likes using wikis to organize ideas/lists/code/etc.
since I'm too lazy for GTD in general (one of these days..) I just use the regular TiddlyWiki. for organizing stuff I use Remember The Milk.
I also recommend TiddlySpot - it's awesome because you can store your wiki online, publicly or privately, and you can also download it and use it just like a normal TiddlyWiki, and then import it back into your TiddlySpot - it's my most used web app besides Gmail. I have one for music/personal notes, and one for work.
if I ever get an Eee or similar budget UMPC, as I plan to do, no doubt it'll mostly be used as my pocket/backpack Tiddly machine.
