I'm planning on making a copy of this pedal: link

Just wanted to ask, what are the 1Meg resistors are for?
It looks like it goes accross accross the outputs. is this to act as some sort of limiter? or what? i don't know....

I think they're supposed to ground the channel you aren't using. If a channel has a lot of boosting effects on it (e.g. distortion) it can sometimes buzz or hum when you aren't using it.

You use a high-value resistor because it provides a path to ground when nothing is plugged into the output, but has little effect on the load resistance when some other circuit (which will have a much lower resistance) is plugged in.
